Is this a leak?

Villain had no clue.  Was raising every hand, calling every hand, calling down with Q high, treating any two face cards like they were AA.  Then:

Now I can put her on at least a picture card there, but even if I peg her on exactly QTs is my A9s shove justified given almost equal stacks and first level?

Against the described player I think that jamming this is probably +EV, but I think that just taking flops and letting him hang himself with queen high is going to be significantly more +EV.
In other words, I don't think that this play is hurting you but I don't think that it is optimal either.

No offence I suspect you just let him get to you a little, this is probably +ev to shove his small raise with a9s, but I would be tempted to see the flops and when you catch anything more than low pair sticking it to him then, from your description I am going to guess he is betting out when he has bottom, resulting in more chips won when you shove him with any better.

Is A9s a hand we want to 3bet when we are this deep?

You can 3bet it profitably

You can 3bet it profitably against a drooler like this guy, but I really think you have better expectation just calling here.
Unless he really gets to you postflop, but by your description you have a pretty strong edge against this guy postflop, as he will be way too aggressive most of the time.
