I just spoke to PokerTracker, they were fast as usual with an informative reply.
In their next update (expected later this week), this is fixed. The issue is that the Winning Network doesn't launch a new window when rematches happen. Every other poker room launches a new window, hence the bug/issue.
Please update this when you see the new version of PokerTracker up, assuming I don't post here first.
