First of all, sorry for posting this hand review in such a preliminary way.
Villain is a tight aggressive player. He has the button and I am out of position.
I am dealt AQ off suit on the big blind. He min raises his button, and I call. (I know I could 3bet for value)
The flop come 5JQ rainbow. I check, he bets half pot and I check raise 3 times of his bet, he calls. The turn is a T.
Board is now 5JQT. Since I was afraid of QT, JT, possible K9 and also was afraid to bet since I did not want him to raise me on the turn with his combo draws so I elected to check. He checks back. The river now is a 9! Very scary board for a naked pair (5JQT9) he might have any 2 pair or straight now (there was no flush possibility). I check and he bets 2/3 of the pot. His bet looked like a value bet. So I folded.
What should we generally do when after our check raise is called and a scary turn card shows up? It gets very complicated.

Bet fold river small. Its hard for him to have air and he will only raise a straight

No problem with bet-folding the river here. Also no problem with check fold or check call (depening on his bet sizing). IMO, you definitely need to bet the turn though. Should be betting about 1/3 pot here: enough to get some value and protect your hand, but not so much that you are committed to calling a reraise. You are still way ahead on the turn, on average.
As you've said, definitely 3-betting pre. But as played I think you should bet turn for value and protection, and I don't mind check-folding river. Especially if you feel you have a big edge, IMO you should avoid marginal situations.
